I always just took the cuts from the longest points for ease of hooking the tape measure. Half the time the corners never form a perfect 90 degrees anyways. What I do make sure I do though, is always get some pre-colored wood putty for the joints. The more patience you use, the better the end product will be.
If molding, mop boards, or trim are not always laying flat, a little bit of acrylic caulking often helps filling in the gaps between it and the wall or floor...the end product looks good doing this.
